Tire size differences should damage either a diff or the transfer, not a transmission. I know this from long time Subaru work where the tolerance is much tighter tire to tire. The difference in any 2 tires is like 1/4" diameter with Subaru. BUT (that's a big but), if you increased all the tires, that's not a difference from one tire to another, if all the tires are the same diameter, that's a zero change from a diff/transfer/transmission perspective, aside from gearing.
It does sound like the dealer is a clown show. You've got your timeline down pat. If the tires have always been equal all around, I'd be sure to state that in every conversation with them.

First they flushed and refilled the fluids along with flashing and reprogramming.
Second they brought it in and changed out the valve body.
Now they are doing a full pull apart and rebuild (all but the case replaced).

Back from the Dealer, The Transmission is fixed but had to go back in as they either missed torquing a bolt or put the aftermarket skid plates in incorrectly (the wrong side of the transmission isolator, it connects directly to the bottom of the engine and must be on the transmission side of the rubber isolator for the trany, otherwise it transfers the engine vibration directly to the cross member). Now I'm also fighting with them on the refund of the "take out charge" as it was a warranty repair after all.
